So I am pulling the motor in a couple of weeks , at which time I will have the holes welded up .Once they are welded up how is the best way to finish up the welded areas ( grinding and body filler)?

I doubt you'll ever regret it. I literally stopped counting at FIFTY holes in my firewall. I am SO glad I chose to restore the factory firewall rather than cut it out or cover it with a flat plate. Nothing wrong with that but I prefer what I did:
