Floor Pan Install Question

I am replacing most of the floor in the front passenger area. I got a truck floor pan that I am using. The truck floor pan had the rails that were spot welded on.. I cut part of the truck rail off of the floor. I left the flat part spot welded to the floor pan. Question is do I drill out the 20+ spot welds and then have to weld up those holes. Or do I leave the rail on. It does ride about 1/8 higher where it sits, I am sure I could flex it down to weld to outer floor in. with the rail on the floor is noticeably much stronger.
Opinions?
