The first thing you need to do is make sure all your body mounts are in good shape (which I'm sure they are as you have replaced them), or else any panel alignment you do will be a waste of time.
Once that's done, set the gap between the door and 1/4 panel and make sure the gap at the windshield header and door look good.
Once that's done, weld or bolt a stiffening bar to hold the header in place.
When I did my truck, I put a couple bars from the seatbelt bolts to the top of the windshield header. Only after these steps are done should you start cutting out the rust.
You can then use your door to locate the rockers.
The doors are indeed adjustable at both the door and A pillar (body)
If your body mounts and rocker boxes are already in good shape, then you may not need the stiffening bars.
