When I replaced my rear suspension I adjusted mine by measuring the distance from the rear inner wheel well to the outer edge of the tire. This was just to get it close enough to drive it too the alignment shop.

pretty simple..

set your truck to ride height
measure from you rim to inner wheel well
adjust accordingly

I recomend send you truck off to an alignment shop just be sure they DON"T ADJUST YOU AIR...also guages and a sharpy work well....I marked the face (glass) with a red sharpy so you can hit your ride height at a quick glance

don't measure to inner wheel well, as sheetmetal can be "tweaked" and is not a fixed point on the frame rails ... measure from wheel to frame rail

I would say, if you need to (or just want to) take the wheels off for better access to the parts, go for it. Just use a straight edge on the flat surface of the drums (or disk, depending on your application) and measure from there. But as far as ride height, I would say yes set it at ride height so you know everything is where it will be while driving. That way it'll be the closest to your desired measurements. I don't have bags, nor do I fore see getting them in the future, No money for me. :waah: But, that is what I would do if I did have them. I hope this helps you out a little.
