I figured out the problem. I tried jacking the rocker box up and the rear wouldnt jack up flush with the inner rocker. I had the rear wheel off so I climbed in there to see (as I have the end cap off to work) and could see the repop rocker box reinforcement plate flange was sitting flush on the rocker box pushing the box down. I removed the reinforcement panel, trimmed approx 1/2" off the bottom of the flange that bolts against the rear pillar area. I put the reinforcement back in and voila...rocker box sits flush like it should! Put the rocker on for a test fit and its pretty good. Sucks in a bit at the rear but the rest seems good. Hopefully this week I'll have time to hang the door...fit and weld.
