Gen III production started in 1997 as an RPO LS1 for the Corvette.

Sorry, I thought you were referring to the Gen III engines, in general. GM actually introduced AFM in the 1981 Cadillacs. There was a "redesign" to the LS engine platform in 2004 and, in 2005, AFM was an option with the 5.7 Vortec engine as well as the LS engine family.

I wish my 6.0 Truck had that engine. It would give better mileage. Why not keep the stock harness? Or did I miss something?

Its takes a special harness and computer to run it, will be cheaper and less of a headache to just go the normal route.

It's easer to change the motor mounts to make the headers fit. Here's what I did, but not finished with it yet. Just an idea for ya.
