I've been trying to find swap info for the square's but not having much luck. Do you have any links handy? I'm trying to figure out how much to take off the input shaft. Any help would be awesome.

Your input shaft gets cut down on the very tip about 3/8 of in. THe t5 tip is to long. You can measure your hole to double check with some calipers. Or check and old 3 speed trans for overall length.
