If I'm not running a heater at all, is there any reason I can't just plug these two ports?

just run the by pass hose from pump to intake

If that is a BB chevy, those are for bypass hose not heater hose.

Yes, BBC. Is there a pre-bent one? Looks like a regular hose will kink.

you can buy pre bent and cut it to fit.
