The water outlet on the L99 pump does hit the alternator bracket on the part that holds the idler pulley. Most folks are using the L99 pump on a truck engine are switching to a car intake. So, they are relocating the idler anyway because it interferes with the throttle body.

Here's a picture that I stole off ls1tech that shows what I'm talking about. Note the relocated idler:
