I guess its possible that its not seated all the way, there is about a half - 1 inch gab between the t/c and the bellhousing.

It feels like it wont go in any more.
Even though the TC shaft looks good, you may have damaged the mating part of the pump drive on the tranny.
If that got buggered up when you tried to run it, that could be keeping it from going all the way in.
