You're right, the window's frame and the felt are what are causing the problem. You know, I called classic industries last night and they acted like this has never happened before. Then the guy said "they're reproductions so stuff is not going to fit exactly"

After buying glass one time and it did not fit ( cut to small ) I now have all my glass cut at a glass shop to the correct size, fits perfect every time.

From the factory it does, there two ways you can correct this.
1) if you have the glass cut at a shop you can add 1/4 to the bottom that will put the channel below the window wips
2) some times it's depends on the doors or the windows wipes that you get with the placement of the clips but as you can see if you use the clips the window wipes are below the top edge of the door they should be up flush, you can raise them up by either glue or using very small screws. I have noticed on my three trucks the driver side has the problem.
