I love Overdriven's comment about cutting the holes with a can opener.

I am patching some 5 1/4" speaker holes on my doors that the previous owner put in. When I was making the patch I said the same thing "What did he cut these holes with? A can opener?"

When the time permits, I would take out the windshield and weld/body work in new patches. Given the location of the repair, you could get away with some easy re-paint options for just that area and have the glass put back in.
