Not sure if this could be part of the issue but It appears that the smaller diameter booster is deeper than the larger diameter originals and the Wilwood master is certainly longer than a stock master cylinder so even if the bracket keeps the back side of the booster the same distance as original, the whole setup sticks out quite a bit further than a stock setup. (based on what I could see in your pics)

Here are a couple pics of a factory setup and the bracket appears to be a bit longer that the ones you posted.
