Those in the rear were notched when it was originally lowered with shackles. The cross brace wont clear the longer shackle.
The two notches on the smaller center brace are for the C-notch. Since its thick and covers the top of the frame it needs additional clearance.

If I planned to use the bed to carry loads I would consider boxing them. Instead, I sprayed inside them with undercoating to seal it.
