is there supposed to be a notch in this cross sill at red arrow ? It is kicking the step hanger back and bending the front bed panel (note: bed is upside down)

Is the front cross sill installed properly? Does it measure as shown in the Mark-K instruction below? The 2-3/8" measurement for this cross sill.

No it doesn't, it's mounted at the first set of holes behind the front bed panel. You will see a slight gap from the top (if the wood is not installed) between the cross sill and the front bed panel. The wood sits on top of it but under the sides L-shaped brackets that run the length of the bed.
Here I went out and took a pic, the wood I'm using is just there as a spacer until I get the real wood.
