Repair window gasket mounting slots

Looking for ideas on how to flatten the window gasket mounting slots inside the door edge without removing the window. I just don't want to chip or break the window. I boogered a few of the slots when removing the expired ones. They need to be pushed down like the others. Ideas???

Leaving the glass in place is a sure-fire formula for chipping or breaking the glass. Some previous owner really buggered up that area of my doors.. I removed the glass, regulator, and vent window.. That gave me plenty of room to reach up from the inside with lineman pliers and straighten the full length of the "flange"..
