Avoiding Tweaking Blazer Body??

I've heard people talk about tweaking the body of their Blazers out of alignment before. What are the dos and donts of replacing body panels and installing patch panels on a Blazer. For example, If I keep the top on my Blazer and keep the tub on the frame, can I pretty much remove any body panel I want to and cut out any rust and weld in new patch panels without worrying?

The main reason I ask is that I've got the top on my Blazer right now and the tub is mounted to the frame. The tailgate, doors, etc. are all off the truck. I need to remove the rear cross sill that runs across the back just under the bed because I have some rot that has happened along the rear of my bed due to moisture being trapped in between the rear sill and the bed. Can I do that without fear of tweaking anything? Do I need to rig up some bracing or anything?

I'm curious too, I have to put new mounts on mine, top is coming off too.

I replaced the body mounts, pillar ends, inner and outer rocker panels, and some patch work on the floor. I put my top on before I started cutting, and I still got some minor movement. It was not enough to cause any problems, but next time I would weld in temporary bracing.

A few weeks ago I put out a thread about some braces I saw in someone's
blazer pic's, I have yet to get a response from the correct person. Removing
body off the frame and I want door braces and a tailgate brace. I guess if
I could get factory spec's I could build some, but I don't want to go off of
what I have now because rocker boxes are junk and windsheild moves when
you open the doors just slightly, I to could also use some advise on this....

I had the tub on the frame. With the fenders off I jacked up the body one side at a time and replaced the body mounts With the front fenders off, and the rocker panels cut out, if the cab supports and pillar ends are rotten, the windshield frame / firewall will move freely. Putting the top on and checking door clearance before cutting out any metal will get you by. If you are taking the tub off, I think I would weld in temporary supports to hold the fire wall in place if metal needs replaced.
