The knock sensor thread pitch & diameter are different between a 96 & 04 (you cant use your knock sensor on a 04 engine). what I do is drill & tap the newer engine for the older style knock sensor. Is it a manual transmission? If so you will need a 04 pilot bearing drivin in at the right depth.

My 96 is an auto, but the 04 is a manual. I will have to change flywheels, should be the only thing. What if I leave the knock sensor in the 04 motor, will it plug into the 96 harness?

It will not plug in. Your 96 uses a 1 wire broadband sensor, The 04 uses a 2 wire flat responce sensor. Drilling & tapping the hole from 8x1.25 MM too 1/4" NPT & installing your 96 knock sensor is manatory. Its not that hard drilling & tapping cast iron, take you time.
