alignment issue

I replaced the cowl panel on Dr. side with little issue, I had to leave a very slight gap where the panel meets the hinge plate( thickness of a thin washer) now it is nice and flush with door. I had to take apart the dr. upper hinge and bend it a little to rotate door in but the rear also needed to come in.
The issue is with the pass. side . with the door flush at the rear and ok at the front bottom, the upper portion (along cowl panel) is way off ( I stuck a piece of paint stick between hinge panel and cowl panel to bring it out to almost flush, which means about 1/8 + of fill. I'm not sure about bending the upper hinge on this side because the rear gap is fine top to bottom.. it almost appears that the hinge plate needs to be cut loose from bottom sill and moved out. but I'm afraid of it messing with the chop I just did..
anybody have similar issues?
