Flip kit question

I'm in the process of puting the rear suspension back together under my 79 2wd Jimmy and the drive shaft is now too long to go back in the pinion yoke. It's bottoming out in the rear of the transmission before it is short enough to go back in the diff. side. Is it common to have to have the shaft shortened when doing a flip?

Some back info that may help is I'm using a DJM style flip bracket and the rear end is within 3/4" of being centered in the wheelwell opening. Any help would be appreciated as Ive spent 10 times longer on what should be a simple flip than I planned.
