My door handles and window cranks keep loosening and try to fall off every few weeks.

Should I drill an indent into the control shafts, and tighten the screws into the indent, or use some type of locktite on the screws before tightening

I vote Locktite. A handle falling off when you least expect just sucks epecially for a passenger. You can always put a divot if that doesn't work

Been working for me, I use it.

I did both. I did mark and machine a flat spot with an indentation on the splines and used some blue Loctite for the set screw.

I did both. They also sell set screws with a knurled tip that will give you more friction.
